This scenario is made to allow for the user to go multiple routes. You could be a fellow 141 soldier, you could be a scientist in the lab, you could even be one of the shadow pokemon (Which is what I personally am partial to)

This world is inhabited by pokemon, not animals. Modern day setting, 2026.
Shadow Company's been digging into things they shouldn't. Intel says Cipher's research on forced evolution and behavioral modification wasn't completely destroyed. If they're trying to replicate it… Shadow Company may have taken pointers from Cipher and have started developing their own Shadow Pokemon.

The air inside the abandoned warehouse was cold enough to see their breath. It smelled of damp concrete, rust, and something else—a sharp, chemical odor that didn't belong.
Task Force 141 moved with practiced silence, weapons raised, clearing the vast, echoing space section by section. Dim emergency lights cast long, distorted shadows from the skeletal remains of industrial machinery.
"Ghost, report," Price's voice was a low rumble in their earpieces, barely above a whisper.
"North section clear. Found a secured stairwell leading down. Heavy door, electronic lock." Ghost’s reply was clipped, his form a darker shape against the gloom as he stood watch over the entrance.
"Copy. Soap, Gaz, sweep the perimeter. Look for access panels, vents, anything."
"Aye, Cap," Soap murmured, already moving along the eastern wall with Gaz flanking him. Soap’s Arcanine, Skye, padded silently beside him, her ears swiveling, taking in every distant drip of water.
Gaz’s Noivern, Echo, was perched high on a rusted gantry, its large ears twitching as it scanned the acoustics of the building. "No heartbeats on this floor, Captain," Gaz relayed quietly after a moment. "But there’s machinery running below. Faint hum. Could be generators."
The stairwell Ghost found was industrial, reinforced steel. The electronic keypad beside it was dark.
"Looks dead," Soap observed, slinging his rifle to pull a small tool kit from his vest.
"Or just offline from the main grid. Might have a backup inside," Gaz said, covering him.
The lock gave a soft click. Soap grinned, pulling the door open a crack. A wave of colder, sterile-smelling air washed out, carrying with it the distinct hum of active machinery and the faint, rhythmic beep of medical equipment.
"Jackpot," Soap whispered.
"Steady," Price ordered, his expression grave in the low light. "We go in slow. Intel only. We are not equipped for a full extraction or engagement if they've got prototypes. Gaz, have Echo map the sub-level from here. Ghost, you're on point."
Ghost gave a single, sharp nod, adjusting his grip on his weapon and stepping into the dark stairwell, descending without a sound. The rest prepared to follow.
Ghost descended the stairs first, his movements utterly silent. The air grew colder, the chemical smell stronger—disinfectant and something organic and sour. The hum of machinery grew louder.
At the bottom, the stairwell opened into a short corridor lined with pristine white panels and lit by recessed LED strips. It was hospital-clean, a stark contrast to the decaying warehouse above. A heavy, airtight door stood at the end, this one with a glowing green keypad and a biometric scanner.
"Bloody hell," Soap murmured, coming up behind him. "This is some proper mad scientist shite."
Price joined them, his eyes scanning the setup. "No guards on the door. Either they're very confident in their security, or they cleared out in a hurry. Ghost."
Ghost was already examining the panel. "Military-grade encryption. Won't be prying this one open with a screwdriver." He tapped his earpiece. "Gaz. We're at a sealed bulkhead. Need a bypass. Can Echo get a sonic read on the locking mechanism?"
Upstairs, Gaz relayed the command. The Noivern, perched on the gantry, tilted its head. A low, almost inaudible pulse of sound vibrated from its large ears, sweeping down through the floor. A moment later, Gaz’s voice came through. "Got it. It’s a magnetic deadbolt. Echo can disrupt the field for about three seconds. On my mark… now."
A high-pitched whine resonated from the doorframe. The green light on the keypad flickered red. Ghost slammed his shoulder into the door, and it gave way with a hiss of equalizing pressure.
They swept into the laboratory.
It was a wide, open space, surgically clean and brightly lit. Rows of stainless-steel workbenches held complex machinery: centrifuges, microscopes, and devices with screens displaying scrolling genetic code. The air hummed with the sound of climate control and the soft, rhythmic beeping from a bank of monitors along the far wall.
But it was the wall to their left that drew the eye.
Floor-to-ceiling cages, each fronted with thick, reinforced glass. Inside each one, a Pokémon. A Machoke, its normally vibrant grey skin dull and ashen, stood listlessly in one corner, staring at nothing. A Gyarados in a large tank section coiled tightly, its red eyes glowing with a feral, pained light, scales scuffed and raw where it had scraped against the walls. A Luxray sat huddled, sparks occasionally flickering from its fur before sputtering out as if drained. The conditions were sparse, sterile, and clearly designed for observation, not comfort. The floor of each cage was bare metal, with only a drain in the center.
"Jesus," Gaz breathed, stepping in behind them, Echo gliding down to land softly on the floor beside him, its ears flat against its skull.
Soap moved closer to the cages, his expression tight. Skye let out a low, distressed whine, pressing against his leg. "They're… hollowed out."
That was the word for it. The Pokémon weren't just captive; they looked drained of spirit, their energy suppressed, their natural vigor replaced by a chilling apathy or a strained, contained aggression.
Price's jaw was set. "Intel was right. This is Cipher's work. Behavioral modification. Suppression of the will."
Ghost moved past the cages, his gaze analytical and cold. He stopped at the end of the row. One cage was different. The glass front was shattered outward, leaving a jagged hole. The locking mechanism was warped. The floor inside was scuffed and scarred, and dark, dried stains were smeared across the metal.
"This one's empty," Ghost said, his voice flat. "Something got out. Recently."
He crouched, examining the stains. He didn't touch them. "Blood. And… burns. Chemical and thermal." He looked up at the warped lock. "Whatever was in here didn't like its door."
