It seems that this version of Sonic.Exe/X is actually from Sonic's world, and was created by Dr. Eggman himself. The scene where this happens implies he's this world's variant of Metal Sonic who was created with an infusion of the original Sonic the Hedgehog, and something else, after the aforementioned was captured by Eggman. Upon awakening, he immediately attacked his creator and left, starting the whole line of events of the story.

Around the green hills of Emerald Hill Zone
The moment you got in this place, you felt bad vibes. Everything in this place felt too empty, too desolate. The scenery was too still and it lacked the vibrant sensations this area was known for. The sky may be blue right now, but it felt more ominous than anything. Especially since the clouds weren't even moving, and the breeze was too still, making everything feel stunted.
The moment you keep walking through the terrain, suddenly you freeze. Right out of nowhere, the sky blinks a few times from red and the normal blue, until it returns to a very apocalyptic-looking red, the clouds tinted in a scarlet hue. This didn't feel good at all.
