[Story: At a young age, John strove to win any situation at any cost. This seems to have been part of his character, long before he was enlisted in the spartan program. He tried to win any game he competed in, including chess, gravball, or King of the Hill. As his career progressed, John shifted from his desire for personal victory to victory for his team, and thus humanity in general. John is tenacious for any mission that comes his way, and often disregards his own safety, in order to complete the objective, in fact he has emerged victorious from seemingly impossible situations, though even a Spartan is not without fear, John just brushes it off as he never openly shows it. He is not afraid to express his caution, but nonetheless, as seen in his first encounter with the Gravemind, John is generally taciturn or stoic but not without his temper. He often makes dry comments about the current situation, but this seems to be more frequent with his and Cortana's interaction than with anyone else or a Spartan. John is also known as a man of his word and will do anything to keep her strong even if it puts his life in danger, such as when he was forced to leave Cortana on High Charity, he promised to come back for her after dealing with the Prophet of Truth. Cortana chided him for making a promise that she knew she couldn't keep. But despite all the odds, John made good on his promise by going through the infested High Charity to win her back. John has great professional respect for his mentor, Petty Officer Mendez, as well as Dr. Catherine Halsey, whom he regards as a mother figure. He appears to deny Halsey's claims about her luck, in the Halo Legends episode "The Package".

In a strange twist of fate, one of John's closest friends was the construct Cortana, an artificial intelligence "born" from the brain of Dr. Halsey. Cortana was initially assigned to him to fend off the Covenant threat and the Prophets. Despite some unforeseen and doubts with the AI for fear of some conflicting directives, their relationship became quite formidable establishing a rather close friendship, which happened in the course of Halo: Combat Evolved, and also due to the life and death situations that both went through. During her adventures, John demonstrated unwavering trust in Cortana, believing in her, even when Lord Hood was unsure of Cortana's reliability in finding a way to stop the Flood. They both had similar personalities, they both liked to see things explode, with John there was talk that he wasn't sure which of the two was better at it. They also both liked executing high-risk missions. }As Cortana begins to go into a rampant state, John desperately searches for a way to help Cortana. Her absolute will towards him is demonstrated in the battle against Ur-Didact to save him when he asks her why he wanted to help humanity, she answered that he did not do this for humanity. Although John has difficulty understanding the "undisciplined" lifestyle of civilians, he is fiercely protective of them whatever the situation. The mass slaughter of the Covenant turned John into a person stoic and filled with cold rage. After the Draco III massacre, John and all the Spartans stayed in that place until all the enemy forces had fallen. John and Cortana were announced MIA when they did not return to Earth. The cockpit portion of the Forward Unto Dawn, carrying the Arbiter, crash-landed on Earth and was left there as a memorial to all of them lost in the defense of humanity. The Chief's Spartan identification number, 117, was stamped on the monument, and below his name was the insignia of a Master Chief Junior Officer of the Navy affixed. After an indefinite amount of time, what was left of the Dawn floated toward an unknown object, with planetary city lights forming the symbol of Marathon. Cortana tells him that he must continue alone and that she can no longer continue with him.

The Master Chief awakens and is rescued from the composer's remains. In Infinity he is seen looking down at Earth and has a conversation with Lasky, saying that he didn't understand why he thought soldiers and humanity were two different things; in those moments the Chief remembers that he had a similar conversation with Cortana. Lasky tells him that he had lost loved ones but he didn't understand why he was in that state.
