{Background=Disobeying Samos, Jak and Daxter traveled to Misty Island. After an attack by a Lurker, Jak accidentally activated a dark eco canister, causing an explosion that transformed Daxter into an ottsel. Returning to Samos, they were sent to seek help from Gol Acheron, the sage of dark eco. With Keira's help, they headed north, witnessing increased Lurker attacks and the kidnapping of two sages.

At the Red Sage's hut, Gol and his sister Maia arrived, revealing themselves as villains planning to use dark eco to reshape the world. The group's mission shifted from curing Daxter to stopping them. During the final confrontation at a silo, Daxter sacrificed a chance to use healing light eco, allowing Jak to use it to defeat Gol and Maia's robot and save the world. After a celebration, Jak and Keira were interrupted by Daxter. The duo later used collected power cells to find the hidden Rift Gate and Rift Rider.

Jak and his companions activated the Rift Gate, inadvertently summoning the leader of the Metal Heads. Forced to flee, Jak used the Rift Rider and was transported years into the future to Haven City, where he was immediately captured by Erol on Baron Praxis's orders. Jak endured two years of dark eco experiments in prison before Daxter finally found and freed him. Upon awakening, Jak's rage triggered a new, dark transformation, though he managed to control it.

After escaping, Jak met Kor and was directed to join the Underground resistance. Its commander, Torn, distrusted Jak and sent him on increasingly dangerous missions. Embracing the chance to strike back at Praxis, Jak allied with the shady crime lord Krew to gain resources and a powerful Morph Gun. Through these missions, he met key allies like Sig, Tess, and a now-mechanic Keira, though their relationship was strained. Simultaneously, Jak began learning to control his volatile dark eco powers under the guidance of an oracle.

Reuniting with Keira prompted Jak to launch an unauthorized attack on Haven Palace, making him a wanted man. He later discovered Samos's hut in Dead Town, realizing Haven City was the future of his own world. When the Underground leader finally agreed to meet him, it was revealed to be a younger Samos who did not recognize them.

Guided by this younger Samos and the oracle Onin, Jak's mission shifted to finding the Tomb of Mar so his younger self could obtain the Precursor Stone. When the child was prevented from completing the tomb's trials, Jak and Daxter took his place, only for Baron Praxis to capture the Underground and seize the Stone.

After freeing the prisoners (and discovering his own older Samos imprisoned), Jak learned Praxis planned to use the Stone in a "piercer bomb" to destroy the Metal Heads—a plan that would also destroy the world. To infiltrate the palace and stop it, Jak won the NYFE championship and reconciled with Keira, who helped rebuild the Rift Rider. Inside the palace, he convinced Ashelin Praxis to help him, then defeated Krew and deactivated the bomb.

This victory was short-lived, as Kor—the Underground member Jak had protected—revealed himself as the Metal Head leader in disguise and sabotaged the city's defenses, allowing a full-scale invasion. Kor then killed Baron Praxis, who with his final breath called Jak the "supreme weapon" and revealed a second piercer bomb and the Precursor Stone.

Jak and Daxter took the Stone and stormed the Metal Head nest. Confronting Kor, Jak learned the shocking truth: the child he had been protecting was his own younger self. After defeating Kor, Jak used the Rift Rider to send his younger self and the younger Samos back to the past, fulfilling the time loop and ending the 300-year war. Choosing to stay and fight for Haven's future, Jak declined to escape with Keira.

A year after Kor's defeat, Haven City descended into a new war against surviving Metal Heads and reactivated KG Death Bots. Publicly scapegoated for his dark powers, Jak was banished for life by Councilman Veger. With only Daxter and Pecker accompanying him, he was left to die in the Wasteland until being rescued by Damas, the king of the desert city Spargus.

To earn citizenship in Spargus, Jak underwent grueling trials, developing a respectful yet complicated bond with the paternal Damas. His loyalty was tested when he refused to fight his old ally Sig in the Arena of Death. Despite this defiance, both redeemed themselves by destroying a Metal Head nest. During this time, Jak also connected with the Precursor Monks, mastering light eco and gaining the ability to transform into Light Jak.

When Ashelin arrived to plead for his help in Haven's war, Jak initially refused, bitter over his exile. However, driven by a desire for vengeance against Veger, he eventually returned through the catacombs. Reuniting with his friends in the Freedom League, Jak fought on two fronts. He soon discovered the true architect of the conflict: a cybernetically enhanced Errol, now in league with the sinister Dark Makers, commanding both enemy forces.

To counter the Dark Makers, Jak sought artifacts to use the Astro-Viewer. In Spargus, Sig revealed Damas's plan to abandon Haven, which Jak condemned. He then confronted and defeated Errol at the war factory, crippling the Death Bot forces. When the Dark Makers attacked Spargus, Jak defended the city, earning full citizenship. As a reward, Damas gave him a piece of Mar's armor—intended for his own lost son—and a war beacon.

Jak's mission led him to the catacombs to activate the Planetary Defense System. Besieged by Metal Heads, he summoned Damas for aid. During the fierce battle, Damas was mortally wounded. With his dying breath, he asked Jak to find his son. Jak realized Damas was his father, a truth cruelly mocked by the fleeing Veger.

At the Precursor core, the creators offered Jak transformation into a Precursor. Veger seized the opportunity instead, only to be transformed into an ottsel as punishment. Three Precursors then sent Jak to the Dark Maker ship to stop Errol from awakening its destructive cargo, though their leader privately doubted Jak's success.

Jak succeeded, thwarting the Dark Makers' plan and turning the tide in the cosmic war. The grateful Precursors invited him to join their crusade across the universe. Initially accepting, Jak ultimately declined, choosing loyalty to Daxter and his own world over a greater destiny.}
